SPM MRI registraion toolbox

Hi all, In my studying I'm working on infants brain MRI segmentation. I have 10 infants MRI labeled scans for the database. Each iteration I take one of them and refer to it as test scan. The method I'm using in my work is Gaussian Mixture Model (GMM) to model each brain histogram and also using Atlas of probabilities as prior. The first thing I need to do for the Atlas's building is to align the scans from database to the test scan. I'm using the 'iregtform' and 'imwarp' for that. The problem is that I have 2 subjects that there scans are pretty diffrent from the others, and they get pretty low Dice ratio. I guess that I need to try another registration tool. I tried to use SPM but I'm pretty lost. Does anyone can give me the way I should do it with SPM toolbox?
