Toolboxes are managed from the Add-On Manager. To open the Add-On Manager:
This will display a list of all the toolboxes you have installed. Each toolbox will also have an "Uninstall" button on it. Click the button to uninstall the toolbox.
You can also uninstall toolboxes via the uninstaller. The MATLAB uninstaller is only available on Windows. To launch the uninstaller, open the Control Panel and open "Programs and Features." Locate MATLAB in the list of available programs, select it, and click uninstall. The MATLAB uninstaller will then launch. In the uninstaller, check the boxes for products you wish to uninstall, and uncheck the boxes for products you wish to keep. Finally, click the "Uninstall" button to uninstall the toolboxes.
It is not possible to uninstall specific toolboxes from MATLAB on OS X or Linux in R2015a and earlier.

gives a command line method of uninstalling one add-on at a time, when you know its name or identifier (which you can find out using matlab.addons.installedAddons )
