How to run Hierarchical Clustering Algorithm (single linkage, complete linkage and average linkage) by matlab. With input is a symmetry matrix?

If you have the Statistics Toolbox, "help linkage" might get you pointed in the right direction. I assume you mean the input is a similarity matrix, which you would need to convert to a dissimilarity matrix in order to use linkage.
