saving and retrieving sequential files for ease of use.

Hi, I am planning to run a program numerous times (say a thousand times), and I want to save the files sequentially as a mat file. Later I want to access the thousand files automatically to be able to process them. I need help how I can achieve this efficiently. Thanks
