Can I modify a matlab Built in Function like "nwalign"

The "nwalign" do a global alignment with Needleman Wunch algorithm of 2 DNA sequence input (or any other data type) by comparing them and do specific steps (delete, insert, mutation) and calculate the minimum edit distance to finally getting the 2 sequences as mush as similar to each other by minimum number of editing
the question is: can I know internally what the function does it Matlab and modify these steps of the function

Yes, you can edit the code by typing edit function_name in your command window as per your requirement. However, it is advised that you keep a copy of the original function in case you want to revert back.

I recommend that you do NOT edit the MATLAB file once you open it: instead immediately make a copy of it to your own user folder, and edit the copy only. You should rename the copy as well, then you can continue to use the original function too!
