What are you studying? What kind of things does your curriculum require you to do?

I am studying Civil Engineering, but I am downloading MATLAB for a class which covers the following topics: system identification, estimation, state-space models and properties of systems in time and frequency domains. Application examples may include electro-mechanical mechanisms and systems, fluid and thermal systems, chemical processes, and wave transmission.
In the class I must:
- Create MATLAB and Simulink models to represent, analyse and solve problems related to real world physical systems.
- Perform estimation and system identification to create mathematical models of physical systems.
- Use Bond Graph and Bode plots to mathematically model physical systems across electrical, mechanical and hydraulic domains.
- Generate state space equations for a system from the Bond Graph model.
- Describe the concepts related to steady state and non-steady state systems across a variety of different physical domains.
Would you be able to recommend some products I should download?

The good thing is you don't have to decide right now. You can use the Add Ons Explorer to add additional toolboxes as the need arises.
- MATLAB
- Simulink
- Control System Toolbox
- Curve Fitting Toolbox
- DSP System Toolbox
- Image Processing Toolbox
- Instrument Control Toolbox
- Optimization Toolbox
- Parallel Computing Toolbox
- Signal Processing Toolbox
- Statistics and Machine Learning Toolbox
- Symbolic Math Toolbox
For mathematics, I suspect even some of these wouldn't be necessary. For example, I don't see you needing Simulink or the Instrucment Control Toolbox.

For you second question, see this page: Add-On Product Requirements & Platform Availability
For your first question, it entirely depends on what you are doing. If you don't know yet, start small and use the add-ons explorer to add additiona lproducts as you need them. A good starter bundle might be
- MATLAB
- Optimization Toolbox
- Signal Processing Toolbox
- Statistics and Machine Learning Toolbox
- Symbolic Math Toolbox

As the question mentioned system identification, you can also install System Identification Toolbox and Simulink Design Optimization (the latter you can use for grey-box system identification where model is specified by a Simulinik block diagram).
For modeling physical systems, consider using Simscape family of products, including Simscape Electrical, Simscape Driveline, Simscape Fluids, and Simscape Multibody.
